This is a pretty quick line to play, and it's a part that's played over and over...
my problem when playing it is trying to mute the 4th string after the ---0-0-. I can't figure out the best way. or any efficient way either 
BTW, the song is "Gone" by U2.

Mute it with your fretting finger hands middle finger, or you could mute the E string with your picking hands palm/hand..both work for me.
I don't know the song btw, I just gave it a quick play though.
